What would cause the "Sequest Peptide Search" "Mascot Peptide Search" and "X!Tandem Peptide Search" buttons to be greyed-out/non-functional for some folders (but not all)?
MS2 Dashboard > Pipeline > Process and Import Data, or Manage Files.

The buttons will be greyed out, if the directory you are viewing in the File Manager does not have any ms/ms files that can be searched. LabKey uses the file extension to be determine the format of a file and to decide if it can be searched (and thus un-grey out the button).
An example of this would be if the directory contained only .txt files, then all the search buttons would be greyed out.

Unfortunately, it seem to be more insidious than that. All of the folders concerned have mzxml files. In one case, the "search" button is greyed-out. In another, it is black, but doesn't function, and in yet another it starts the search setup. If we add a "Files" web part, "search" is grey-out. If we use "Process and Import Data" the search buttons appear. Are there folder permissions/project settings that could be different for different data folders.?

The problem most likely has to do with the case. For example for mzXML file, the case of the extension needs to be ".mzXML" and not ".mzxml".
But to be sure, I will need to see the problem you are experiencing. It will be much easier diagnose and explain, if we can jump on a web conference. I will send you an email to set up a call.
